So there is a flap on the top, but I can only plug my gamecube controller in a hole since it's not like a flat plug. EB games told me it would work but there is like no were to put it?!

There's a couple of flaps on top of the Wii, should go under them.

The only place where gamecube controls go on the wii is on top. Maybe its not a gamecube controller.

You have to buy an adapter cable in order for them to connect.

Do u mean the Wii Classic Controll? then connect it to the wiimote where u connect the nunchaks.
